You can set up your Link with various equipment, and then send him out through StreetPass for other players to battle in their games. If you defeat a Shadow Link, you earn his bounty, which is determined by the aforementioned equipment.

Next month, there will be a system update for the 3DS that will allow you to use your Wii U NNID (Nintendo Network ID) to connect your eShop accounts together.
All that this will do for now will be to combine your balance from the 3DS and Wii U, but it was stated that more services will be coming to make use of this unified account.
